If I've had a QSO with a /P or /M station eQSL doesn't recognise the callsign, i.e the eQSL doesn't reach the callsigns owner. Is there a setting anywhere in eQSL that can make QSL's to /p and /M stations reach their destination or is it just a matter of not including the /P or /M on the eQSL. I do a lot of my eQSL's via auto upload from my log so have been having to edit later. Thanks in advance.

When eQsL does not recognise the callsign that is because the other station (the one with the /M or/P) does not have an account for /P or /M - Contacts from mobile or portable stations are in a different category. So they should not be mixed with contacts from the home station.
So you are logging and uploading correctly.

I use a separate /p account when I operate from my camper in Freedom NH. I sign my call as N1ORK/P (stroke papa). If I just say N1ORK portable, the other station will most likely eQSL to my regular N1ORK account instead of to my N1ORK/P account and then I have to send them an email asking to verify the QSO to the correct account. I also indicate at QRZ.com that I operate as N1ORK/P when I'm portable in NH.
