I know of some silent keys that are still registered on eQSL.
I know its difficult to handle this information or take action without some proof of the passing.
One Silent Key I'm aware of is VE9ZL.
Maybe use the 'SK' listing in QST? or link to a database at the ARRL or FCC.
One problem is that the call may get re-issued.
So anyway, I don't know what the easy answer is,
unless we treat a silent key as if they are still with us.

SK accounts that we are aware of get flagged as being SK in the database (internal field).

The accounts live forever because they are a part of history, they contain all the eQSLs they have sent. Removing his account would be like when someone becomes SK and you go out and retrieve every paper QSL they ever sent :)

Not a problem when a call gets reissued, we have many, many accounts here with same callsign, different user.

We sort them out by the Callsign/QTH effective date range that is set in the user profile. Typically what will happen is that the new owner of the call will contact us and tell us that he cannot register because of the existing account. What we then do, after doing some checks of course, is to change the callsign effective end date on the original account to be before the date it was reissued.
