Hi Peter
I'm taking it you're referring to the inbox? After logging in to eQSL go to your archive and at the bottom of the page you will see the 'download entire inbox' link, click that link then select .ADI File.
All the text in the file will appear in your browser, now right click anywhere on the text within the browser window and select 'Save as'; select the folder where you wish to save the file and hit 'Save' Job Done

Got the ADIF file downloaded ok but this only lists the stations shown in eqsl not of course all stations worked. Is there a log book program that saves into ADIF format,

Downloading the inbox gives you an ADIF of all the eQSLs you have received.
If you want an ADIF file of the eQSLs you have sent, for importing into a logging program, you get that by going to your outbox and clicking the download link.
Most, if not all, logging programs these days support ADIF format.
